The human Reaper's purpose was to set up the reveal that the Reapers' purpose is to harvest species and turn their genetic essence into a new Reaper every cycle cause of the Catalyst's directive to preserve organic life. The only influence destroying or keeping the Collector base has in ME3 is whether you get the destroy or control option if you have medium EMS. But agreed, the Reaper war made no sense in 3.
That's a general problem with RPG writing these days though. The all try to be EPIC right from the tutorial and raise these immense stakes and then they give you a world you are expected to explore at you leisure doing stupid side-quests saving kittens while the world gets attacked by an evil empire or your main character gets slowly taken over by a demon or some shit like that.

Reapers farm biologicals, allowing untold numbers to live in peace and happiness. If they didn't an even worse AI would probably wipe out all of biologicals and salt the galaxy so nothing would grow and we'd have a dead universe instead of a fun mass effect universe.

The big issue is the basic cyclical culling came from Star Control 2, and the entities doing it were doing it to prevent another situation where they were enslaved by other races. But they couldn’t use anything too close to Star Control (which also had an extra-dimensional entity eating all sentient life when it was “ripe” in 3) so they had to come up with something original, and BioWare consistently has the worst writing of any AAA developer once they can’t just rip off something else.

Drew Karpyshyn, the writer for ME1, canceled a book that Mac Walters, the co-writer of ME2, and stole all the ideas from the book, and put them in the game. Drew said so in an AMA he did on Reddit about a year ago, or something. If you don't like ME2, you need to blame the ME1 writer, as well.
