Apocalypse vs. Dracula has Apoc bitten by Dracula, but he ultimately beats Dracula with the help of van Helsing. That whole story kind of shits on Apocalypse's pretensions of grandeur by Dracula easily wiping out his followers and forcing Apoc to turn to others for help to survive and I love it.

Thanos powerlevel is completely fricked by being a creator's pet whose creator would go out of his way to retcon any story not written by him and turn all of his losses into a either a win or him basically walking away in the middle of a fight and letting the heroes pretend they won.
Apocalypse isn't an Omega Level Mutant though. A significant portion of his abilities are due to Celestial tech that he enhances himself with.
