You can see that the tone of the movie changed from trailer 1, made by Ayer, to the last trailers that are more upbeat and full of color effects. The company that made the last trailers were the ones that ended up being given the job to do the post-production of the movie.

Everyone seems to be missing the obvious problem here: Why was Ayer trying to write a Joker movie instead of a Suicide Squad movie in the first place?
This is the biggest issue with the Snyderverse in general: Nothing is set up properly in an earlier film, one movie is expected to handle too many characters and their lore (which leads to a lot of cut scenes when they need to make it less than 3 hours long) and it all feels rushed as a result.

What actually happened is that several people at Warner Brothers wanted different things:
Zack Snyder wanted to write some King Arthur melodrama with superheroes so he wanted Batman to have an ill-fated romance with Lois Lane as if he was Sir Lancelot, but he was happy to drop that for other ideas. Snyder in fact dropped several of his ideas for other ones because he is more of an idea guy than writer and knows what his strengths are.
Ben Affleck who was 100% behind the project and worked as one of the many producers for these movies is a big DC fan and so he wanted Batman and Wonder Woman to have a romance. He won in the end in that regard. He wanted this because he loves the DCAU cartoons and because once upon a time he almost directed a Justice League film based on those cartoons written by a screen-writer for Warner Bros named Will Beall.
Warner Bros executives wanted Ben Affleck and Robbie Margot to have an on-screen romance as Batman and Harley Quinn because the two of them were their biggest stars at the moment and they thought pairing the together was going to be awesome. They pushed this idea in Suicide Squad with mixed responses, in Birds of Prey which ended as a failure because Affleck by then had given up on the role of Batman, and apparently had things worked out they would have pushed for it in other projects.
Basically, Batman's penis is a very coveted thing by WB.
Oh, and what David Ayer actually wanted was for Harley Quinn and Deadshot to end up as a couple in his movie because he had watched Focus, which was the main reason he cast Robbie Margot and Will Smith in that movie and because he was also aware of that Arkham Asylum animated movie where Deadshot and Harley Quinn fricked, which was also replicated in the very first issues of the Suicide Squad comic when DC the publisher rebooted their comics back in 2011. Basically he was trying to appeal to comic nerds by basing his shit on some bad recent comics.
Geoff Johns in the end as one of the producers on these movies is the one that stepped in and decided to keep Joker and Harley Quinn a romantic couple in the movie, with the intent that this would be big with women. He also changed the movie to be more comedic like the MCU movies and specially Guardians of the Galaxy.
