There was a long run of the series where it was only Shaggy and Daphne. Daphne was suppose to be Shaggy's girlfriend in Reluctant Werewolf, but they changed her into a new character because they wrote her to be so stupid in that movie.
Mysteries Incorporated satisfies any issues you have with this and definitively closes the book on the matter. Just watch that and you'll get it out of your system.
I don't think original Daphne and Fred would actually a item, that ship started happening in mystery incorporated
Zombie Island, Witch's Ghost, Alien Invaders, and Cyber Chase movie series shipped them hard and really set the precedent. I don't think there's anything before that though. I'd say the original series hinted Daphne with Fred and Velma with Shaggy though.
The joke has literally always been that Freddy and Daphne were into each other, because whenever the gang would split up, she was only ever paired with him. They even do a bit about it in the Johnny Bravo crossover.
