The show, at the end of the day, really was about the mystery of the town, and Dipper and Mabel's friendship, both of which were explored thoroughly, even if the latter came out feeling one sided in the end.

"Improve the story" is a bit strong, but in general Dipper and Pacifica's relationship in NMM was arguably the most entertaining and bolstering for either character. As much as the episode was obviously about Pacifica growing as a character Dipper also got to show how far he had come.
I think in general one of the biggest problems with the show is that Dipper had no friends his own age to hang out with. Mabel gets to have fun hanging out with Candy and Grenda while whenever Dippers alone he mostly just awkwardly simps for Wendy or gets to know whatever monster the episode is about.
Just one or two more episodes focused on Dipper and Pacifica even just being friends would have done wonders for both characters, given the foundation bult for them.
