      What makes you think Agents made first contact? He could've sought them out while in the Matrix. He wanted out. If he talks about proposing a deal they've no reason not to listen to him.

        They clearly take shifts, we literally see Neo walking up to Cypher when he is alone watching the screens, which establishes that there are times when Cypher could contact the agents without anyone knowing.

    I always assumed that Cypher was basically larping with the agents from his console, like when Neo snuck up on him, and he quickly turned off the monitors.

    Why did Morpheus suggest that Neo wasn't actually breathing air during their training exercise? He's definitely breathing air in the real world. All the people in the pods are also breathing air, they have tubes down their throats.
    Why did Neo say "deja vu" when he saw the same cat walking by the same spot twice in row within the space of a few seconds, and why did the others confirm that it was a deja vu? That's not at all what a deja vu is, a deja vu is just a very vague sensation of having already experiencing an event you're currently experiencing, but being unable to place it.

      Neo was getting tired after fighting so much even though he's wasn't moving his muscles in any way. Morpheus was pointing out that his mind limits his actions when plugged in, not his body. The Deja Vu thing was just the only way to represent that in a movie, you don't get the same feeling if you just show the cat once and have the scene play out the same, average viewers need their hands held for something like that (my opinion but I think its an accurate statement).

    We have an official explanation actually. The Wachowskis did a live chat commentary in 1999 and when the Neo visiting Smith scene played they wrote "Cypher, at the beginning of this scene, is setting up an automated system to allow him to go meet with Agent Smith."

    This is why Cypher is startled when Neo approaches him - because Cypher was doing something he wasn't supposed to be doing. This is also the reason Cypher powers down the monitors not long after, because he is guilty and doesn't want to be made. Fortunately for him, Neo barely knows anything about the Matrix code and so on.

    As for how would that be possible. The reason an Operator is really needed is because they have to find a safe entrance and exit, that are clear from Agents. And he might have to redirect you to a new exit if the old one is no longer safe etc. Cypher has made a deal with Smith to have a safe meeting. Therefore he has no need for an Operator to look after him. He can write an automated program that will initiate the exit procedure in a payphone that he has already agreed with the Agents that they will keep clean, and e.g. the phone will start ringing 2 hours after he enters the Matrix, when his meeting with the Agents is over.
