Because Kids WB basically imploded and stopped ordering episodes, and the staff got moved to make the Justice League cartoon. The twist was originally planned for a DTV beyond movie after ROTJ, but it didn’t sell well enough to get made
That was the plan from the beginning but the show was canceled so they used Justice League as an opportunity to wrap up the story

Your headcanon will never be true. Terry was planned to be Bruce's son from the very beginning. He doesn't look anything like his parents and looks like Bruce, any moron can see this a mile away.
Waller thouggt Bruce Wayne is the peak of the master race that needed to get cloned like Jango Fett into a Boba Fett. That story line is only good in that cartoon adam west movie where its camp and funny. I dont think it adds anything to Beyonds character.
