Well, God definitely exists based upon the fact that he is a demon. Secondly, he was born a demon and didn't do anything evil to become one, so logically it's not "wrong" for him to worship Christ and seek absolution from his sinful heritage.
I don't think a required part of being a demon is not believing in God, anon. It may be one of their goals to make people NOT believe in God, but demons typically are portrayed as knowing damn well that God does exist.
People were more annoyed about how rushed and anti-climactic it was rather than the premise. Mignola wanted to leave comics and go do life drawing for the rest of his life but didn't trust anyone to take care of the IP without him, so he rushed it and wrapped everything up in about a fifth of the time it needed.

Both God and angels undeniably exist in the Hellboy Universe, but we never actually see God himself (for obvious reasons).
Also the fact that Hellboy was initially characterised as a someone who continually gave the middle finger to fate because it was the right thing to do, except the ending was just a big "You can't escape fate and destiny whatever you do, fuck you". More than a little ending.
A problem with his whole fight fate thing is that all he ever did was fight, destroy and kill. At no point did he try to build a life or a future so all that was left for him in the end was ashes and that sweet Hecate snussy
