I can see someone who is trans possibly seeing it as an allegory but I don't think there's anything unique to being trans that Owen goes through. Being trapped in a loop of nostalgia because you can't cope with right now no friends, parents fighting, mom dying, dad dying, job you hate, 20 years go by and you're still in your shitty job still restocking balls in the ball pit except now you're more tired, you're feeling old, your health is in decline, you could easily be dead in another 20 years and the last 20 felt like they went by in an instant.
These are all things most people go through. Owen's story is just a particularly nightmarish version where he also loses grip on reality and ultimately himself because his memories of media from a kid are totally mixed with his memories of himself. He sees kids TV stars as his neighbors, his dad is Fred Durst. At the end, he can only scream and apologize but nobody cares.

It often is attempting to establish surreal dreamlike (bordering on nightmarish) moments occuring in a mundane settings which is the quintessential superficial Lunch aesthetic. It's at its most obvious when he reunites with the girl at the supermarket and any of the moments with his dad. It's only borrowing elements instead of doubling down on them though
