The real answer was because neo is actually a product of teh matrix, he is not specifically a human born and then implanted into the matrix, then set free like teh rest.
Its because the matrix needed to option of choice and for them to create the choice to be free, or all to be free, they needed to create a "one" who could set them free, and they created this one, neo.
As smith said in the first movie and the architect said in the second, this was not the first matrix and neo was not the first one...

We literally see Neo’s point of view, as posted by the OP. Neo can clearly see Smith, and some of his fighting prowess also manifests outside of the Matrix in that scene.
