It’s hard to for sure without supporting info but the assumption we can make, is that the engineers essentially created humans, and then changed their minds about them. The location to meet was suppose to be a first contact spot. The crew waiting there were either always military or they were replaced with a military type unit. I believe it comes down to judgement of the engineer they met. The engineers already created a species that tried to eradicate them (the engineers fled their original system). Now they have these humans who are entering a similar stage of technological power. Engineers design organic life, humans design mechanical life forms. The engineers had a contingency to eliminate humans for specific conditions. When the engineer first meets the humans he’s not at all angry or violent until David starts translating into a language humans have no business knowing. The moment David uses their language the engineer makes a decision and starts the mission again.
