The evidence against this theory is that he was able to get federal land, he is knowledgeable about some native customs and the preservation of native culture does seem to be important to him. His skin also much darker than what I would expect from mediterranean people, and of the thing about Joseph's mixed ancestry being obvious to everyone except Dale and Joseph himself is a running gag that wouldn't work if John Redcorn was secretly white.

The most obvious problem is that the tribe claims to be part of died out before European colonization of the Americas, putting into question both what his lineage looks like and his claims that the Europeans stole the land of "his" people. The series never goes into full detail about his particular tribe beyond some information that they used to practice cannibalism but don't anymore. We also never see any other members of his tribe nor does he ever associate with any other natives as far as I can tell. When it comes to the land he managed to get from the government, he also seems to be able to act with full authority over it with no additional input from anyone else.
So I think that that there is a possibility that John Redcorn is indeed native american but far less native than he claims. So it's not exactly hard to imagine that his real lineage is something like him having an english speaking mestizo grandmother who had lost all cultural ties to her native heritage, which he tries to reclaim in a misguided way. Then his dad could be some Italian named Rosso-Grano.
