There's only 5 Gryffindor boys in their entire year, and they're all mediocre. Harry was the obvious choice (of those 5) due to his services to the school (in books 1 and 2 alone), which is why everyone was expecting it to be him. Dumbledore even admits that it would have been him, had he not thought that it would overload Harry's already hectic year.

Neville was absolutely hopeless until he got his confidence during DA sessions and went full Punished Mode after Bellatrix escaped Azkaban (both happening in year 5, after prefects already chosen).
I agree that by 7th book he was fully capable, but at the time of choosing (in between years 4 and 5) I maintain that Harry was the only feasible option.
