I think they just struggled to find a use for Ghostfreak.
If I remember correctly, there was never any time Ben intended to turn into Ghostfreak for a combat situation. Any other time he was used was the Omnitrix fricking up, or him already being in that form while on some playful mischief. If he wants to fly, He'll just go Stinkfly. If he wants to be untouchable, he'll just go FourArms to take some hits as well as dish them out. If he wants to be sneaky, he could go Greymatter to slip away, or XLR8 to escape faster than whatever's after him.
Even Greymatter got one good intentional transformation in a tense situation.
ghostfreak had an evil aura from the start. His use was to scare the enemies, making him a good asset to capture enemies without hurting them. But it also gave a sinister aura when it was used, so it wasn't used that much.
Perhaps, he made Ben too much like Danny Phantom which aired at the same time.

Yeah, in many ways Ghostfreak was in a weird place of being ridiculously powerful but also not specialized in an ability that one of the other aliens didn't already do better. If he used the abilities unique to Ghostfreak there really wouldn't be much conflict since the majority of enemies probably wouldn't have been able to see or hit him so he was too strong to regularly use. They also probably didn't really want Ben to use an alien that was so creepy. Which is kind of lame but eh, it's hard to say what forces behind the scenes may have done to the show as it went on.

Yeah, but that's Alien Force stuff. That series had a whole other vibe going on what with the DNAliens and those face jumping mini ones and other things. Each Ben 10 series needs to be judged individually since each goes for different things.
You’re kinda right. Even though the show was one continuous story till the reboot they all had their own style

iirc, the idea behind the ultimate alien roster was to make it more balanced with fewer super-niche aliens
though they kind of dropped the ball with alien X, who has even less use than any of the original 10 aliens
the original 10 aliens had aliens who were way to useful in any situation like XLR8 and some aliens who were only useful in a single environment, like ripjaws
and there was a lot of overlap between some aliens, diamondhead has the same head-to-head fighting ability as four arms but has projectiles and the ability to create diamond obstructions

Literally the audition line was something like "Ben's not here anymore"
They wanted to do a "one of ben's aliens comes to life" plot and ghostfreak was the most obvious choice for the role.
Yeah he was one of my favorites so when he became evil I got sad since Ben couldn’t be the cool ghost alien anymore
The problem with Ghostfreak was that Ben outright rejected and continued to hate and reject this form.
Think about it, he likes and love every other form, but Ghostfreak was always the single one he didn't like.
The Omnitrix is semi sentient as too is the forms that Ben turns into.
I figure that's why Ghostfreak became 'evil', it was due to how ben saw, acted and treated it like.
Cool head canon but Zs’Skayr says in Ghostfreaked out that his species consciousness can survive even in a single strand of DNA. So he was trapped in the Omnitrix fully aware but couldn’t get out until he got strong enough I guess
The problem is that GF is too strong. There's few situations where anyone else would be better.
Yeah his only weaknesses are that goop Kraab used to stop him from becoming intangible and the sun. And that last one is more like Zs’Skayrs weakness since regular Ghostfreak doesn't have that issue

There is not a bad alien in the original 10, even Stinkfly who barely gets mentioned here is solid.
he was THE coolest alien with the coolest powers by far.
kinda lame that we got comparatively little fo him from be ,but at least he got his own character.
