I have been thinking on it since I saw the finale live. And the more I think about it the better I think the show would be if they scrapped that part. It was never forshadowed or anything soo nothing would get missed.
The biggest reason I can think of why is to show Annes growth as a character got soo far she was willing to sacrifice her life to save everyone elses. But the 3 girls not only risking there lives fighting, but also risking there way back to earth was a big gamble anyway soo why death then?

The group that saw her disintegrate and blow away suspects, but without further explanation from Anne, they'd probably shrug and go with the Anne that showed up being just some weird magic teleportation thing, if they even think about it since there's obviously a live Anne. But Sasha and Marcy at least did get that further explanation. They're celebrating Anne's birthday in the timeskip on the anniversary of copy+paste day, not on the anniversary of when Anne 1 was born.
Imagine being post-Amphibia Anne minding your business doing your homework and your mom walks in, watches for you a bit, and asks "Aren't you left-handed?"

People notice she isn't the Anne they knew. Maybe this new body had gem power built in. The spirit of old Anne might be causing strange things in Amphibia.

If Anne ends up turning down the being god offer again to go hang out with her friends and family in the afterlife it's going to be pretty awkward if it turns out there's already an Anne Boonchuy who's been there for nearly 80 years. Like, how would the two interact with each other when they have identical existences for the first 13 or so years that go completely different afterwards? How would her/their friends and family act around each of them given that some of them only knew one Anne and never/barely met the other, and most of them probably never knew she was a clone? Would they be able to think of both as equally being their daughter/best friend/surrogate family member/etc? What if she had kids at some point, what would they consider their relation to the original Anne to be, their aunt they never met because she tragically died before they were born? Their other, weirdly young mom? Their third grandma?

Why did Coreplex want a body again? It didn’t seem to even make it all that more mobile since Darcy seems to still be confined to the castle and still needs a massive cut me to win cord attached to her head. They mentioned something about wanting her intelligence but Marcy’s own consciousness seems to be a non-factor and all gaining some of her personality seemed to do was infecting it with her autism

Okay this finally clicks where Marcy sits in the triangle, from the "Anne is being led astray by BOTH her friends" angle we kind of saw in S1. It's not that Marcy is a person who does bad things because she's bad, she's a person who does bad things because she doesn't pay her surroundings enough attention to realize what she's done is bad.
Like on of those people who barely pay attention to the conversation, speak only once during the whole thing, but deliver a remark of such biting, visceral honesty that it blows SOMEONE the frick out, only for the person who spoke to go back to disassociating right after and not realize they just gutted someone in broad daylight. I can easily see Marcy giving girls eating disorders by accident without ever realizing she's every bit as much of a social monster as Sasha, who is unapproachable for entirely different reasons.
She'd suffer if she were on her own, but between a jock everyone likes and a cheerleader everyone wants to be like, she'd probably be an accidental monster, socially.
