Family guy and South Park both have spots of shit writing, witty writing, and dumb fun humor.
It’s just that Matt and Trey focus more on being witty and poignant whereas Seth revels in jokes being immature or dumb a majority of the time. Both shows have competent and dare I say somewhat smart writers which speaks as to why the two shows have gotten so popular, the shows just have different priorities and values when it comes to humor.

They took jabs at it specifically because of the cutaway gags and how they are completely random and disconnected from whatever is actually happening in the episode.
That's where the manatee joke comes from. The cutaways make so little sense and are so disjointed that it's like they are randomly generated ideas.
Though at the same time, in the episode, they DO acknowledge that there's nothing wrong with finding that kind of stuff funny. Hell, they use Cartman as a stand-in for South Park, and explicitly depict him as being in the wrong for trying to get Family Guy cancelled.

Guy, South Park predates the internet. We went through an era of shock humor because it was edgy to actually get an outside opinion that didn't go with the grain into the mainstream. The hard part of writing comedy is building up for a payoff, they were made that Family Guy skipped all that through cutaways which were the focus of what they hated about FG.
Also this was just when Family Guy was brought back from cancelation for its 4th season so they probably weren't critiquing old family guy as much as they probably were making fun of what was brought back.
Keep in mind season 4 gave us shipoopi, meg hate, Brian doing peanut butter jelly time, Quagmire cheating with Loretta, family moments got more hollow, plots got more whacky, cutaways were more frequent, it basically laid out how things would go moving forward.
