I don't think you are, it's just supposed to explain his beef with him. A lot of his points are hypocritical, Brian just never counters him.
The fact that Brian and Quagmire are essentially the same guy seems like something that would have come up in an episode by now tbh.
They can't be the same guy, Brian hasn't violated anyone yet.
He violated Lois once, when he tried to kiss her. And physically perved on her in her sleep more than once.

Almost all his interactions with Brian before that episode were positive. The whole Quagmire hates Brian thing came out of nowhere, which was kind of a joke in and of itself.

what if it was Brian Himself who tells Brian off?
Imagine Brian meets another talking Dog and they share common interest (the new dog has the personality of early season Brian), they become quick best friends. But later in the episode the new dog true colors start to show; he is very anti religious and and an extreme liberal, basically all of newer Brian's worse qualities but to the extreme. Brian feel the new dog is starting to become something Brian even think is too much and wants to end ties with him. When the time comes to confront they get into an argument and Brian snaps and tells the new dog off of his unlikable problem, only at the end realizes that he himself share those very qualities he hates about the new dog and has a eye opening realization.

Brian snorted coke while on the job as a drug-sniffing dog and started attacking random passengers, and then don't forget about Joe trying to shoot Brian over the shitty James Wood sitcom. Literally the last interaction Quagmire had with Brian before that episode was Quagmire mistaking Brian for scaring away a Puerto Rican chick with a bad leg he wanted to bang.

It could be seen as a form of a "Gotcha." to the audience, especially the ones who don't like Brian. One of those, "Oh, you don't like him so you're going to agree with the sex predator, right?"
Along with what Quagmire saying could again be thrown back at the audience themselves. Because Quagmire is a hypocrite in this scene, it's basically calling that group of audience members one too.
Maybe. But at the same time all of Quagmire's points are technically valid. Yes, he's a hypocrite, but nothing he says is actually wrong. It's a slightly clever catch-22, you're damned if you side with him and damned if you don't. 'Cause either way they're both irredeemable.
