he didn't know about the flower at the time. the cigarette missing is what made him think he was poisoned by ricin, and what led him to confront walt in person and ultimately be manipulated by walt. the cigarette then ends up in his home somehow. him being pick pocketed again made him realise he was correct; walt had him pick pocketed and poisoned brock.

The docs confirmed the kid ate a berry. only the weed could be explained as being lifted off of him for all he knows. The ricing from his point of view fell out of his pocket and the robot picked it up until walt found it, thus for Jesse there was only one pickpocket

Jesse's goodwill to accept Walt's shit had dried up by then, that's the gist of it. Had this all transpired earlier in the series he would've thought nothing of it but after getting fucked around by Walt constantly at this point he's extremely paranoid and makes a logical leap because of his feelings that turns out to be correct. He probably doesn't know exactly how or why Walt orchestrated this plot but accurately deduces that the cigarette was lifted from him and fills in the blanks.

Not entirely sure Todd was psychopathic. He was prone to emotional manipulation and was otherwise reserved, even during his violent acts which were only due to manipulation by his uncle or that bitch.
In other words; I think Jesse helping Todd would've been a better ending for both characters, and the context was there seeing as Jack, Lydia and Walter were all dead or soon to be. When the machine gun stops firing, Todd just sits there, inquisitive. He doesn't go for Jesse's throat like a madman. >tl;dr
