I don't think parents or the past exist in the Matrix. You just sort of wake up one day, go to your dead end job, come home, and repeat it.

I think is very absurd, there is no way that computers can't figure out other ways to generate power besides solar. Fricking Nuclear is way way more efficient than solar power anyway.

The best way to fix Matrix lore is to just say that the robots are really using the human mind as a computational substrate. Make up something about how muh human spirit and ingenuity just isn't replicateable on a machine so they keep us around for that. That explanation would even fit into the man vs machine theme of the movie.
Brains actually are better at certain types of computing than machines are. They could possibly grow an organic computer brain but it’s probably easier to just grow people

Its explained the reason they used humans instead of any other life form is because they made a pact with the humans after they lost the machine wars to enslave them as revenge for how the humans treated machines in the past.

They don't want to exist without humans. They love humans since they were created by humans (but are obviously angry for the things humans did). They would love to find a way to co-exist with them. That's why they spent so long trying to find out how to make that work since the humans who always attack them or just kill themselves off in the different matrices. The Oracle is the one who finally made it possible.
If i remember correctly in the animatrix they show that all plant life dissapeared after they blocked out the sun, so that would include all mammals that depend on plants and other animals. So there is no other animals.
