It doesn't have to destroy it, just kill the cat people or their magic tree. Disrupt the planetary ecology for a few years, the food chain breaks, the cat people die off, the humans can go in an remake the planet. Humans can't live there anyway because of the toxic atmosphere as it is.
Eywa is sentient, if something disrupts the balance she will act on it
We also don't know what happens if Eywa (all of the magic trees) are removed, maybe the entire ecosystem ceases
