I don't think the Bene Gesserit believe in their religion. For them religion is just a tool. The israelites might not believe in Christianity or Islam but they for sure believe in their own religion which became the template for the others.

The fact that Villeneuve needed an audience stand-in to point out that Paul isn't perfect makes me think he didn't care about doing the character justice.

This is him in the movie as well. He tries to avoid going south and taking the Water of Life for as long as he can in the movie and is clearly saddened by having to order the jihad.
