Protip: if you shoot a man before throwing him out of a plane, not only will he not fly so good, he also won't wildly flail around in adrenaline charged panic, causing chaos, and he certainly won't somehow tangle up with you so that both of you fall out of the plane together and don't fly so good.

Spreading a bunch of dna over the plane would be enough, they would just assume they couldn’t locate his remains. It was a black bag mission so they would suppress it with minimal investigation. It’s movie logic, but it’s good enough.

Because it’s written by someone who thinks you should just ignore that the wreckage of the plane is spread out for miles and is full of bullet holes and attachment points as well as a symmetrically blown off tail end. As if the crash investigation would see this and not notice or care, but they WOULD care about the right number of corpses and that one of the corpses has (some) of De Paveleer’s blood pumped into him (presumably they don’t care about the lividity not matching and the wound of the needle, etc).

First of all, they find this kind of evidence even in burned out planes and the mangled bodies.
Secondly, planes carry fuel in their wings. This plane will not explode or burn up. It will smack into the ground leaving all the evidence perfectly preserved.
The Nolan method of writing is to just not think about it. Move fast and make loud noises and hard cuts. Hopefully the audience won’t think about it either.
The plane crash was just to cover up Dr Pavels death until Bane revealed his plan to the public in the stadium, where Pavel was also publicly revealed to still be alive if only briefly. The plane crash wasn't meant to cover his capture long term.
It would have been suspicious if none of them died on the plane with CIA and duck to Pavel.
