Walt Jr is Ted's kid and not Walt's. It was supposed to be the big payoff of the Ted arc but the writers and Gilligan got into a disagreement. It's why Walt kinda treats him like shit because he knows deep down but was too afraid to say anything. It's supposed to go with the theme of the show of Walt always getting pushed around but there were disagreements of it going too far. This scene was supposedly supposed to be a big hint towards it.

He resents him because his disability adds to Walt's feeling of things not being as they're supposed to (or as he deserved in his mind).
