To answer OP's question, Compound V is ultimately just chemistry so Walter White would be able to find a way to defeat Homelander.
You'd need a couple pawns you could sacrifice to ensure it doesn't come back to you. Failure is to be expected before a viable strategy is found. Still worth the attempt.

Seasons 7+? No, chances are they'd either use some Atlantis ancient BS. Send him to a black-hole, Trap him in a tesseract / time loop / grim dark future. I suspect he ages in some form and he doesn't have the quantum math or intellect to perform the bullshit required to modify the gate to return home. Or they would just blow him up using a battle cruiser after modifying it with some kind of God killer weapon. At the most mundane level If he tried to face off against the Atlantis crew they would probably just transport him to a literal planet of nukes and vaporise him.
Can also Guarantee that past season 7 one of the "muscle" characters would go toe to toe with him in a fist fight to buy time for the last minute switcheroo.
He would have a hard time in the onepunch man universe, current antagonist can copy others and he's now matching the main character who is supposed to be invincible
