For the majority of his early life Eustace only knew himself as worthless, useless and stupid. This negative self-image would carry on into his adult life, and when we the viewer are shown a glimpse into his inner self, what we see is...a young boy, his head burning in the sun and desperately craving just an iota of kindness from someone else.
Given his awful childhood into young adulthood, Muriel was likely the first person to treat him with kindness, and that likely is what lead him to fall in love with her and marry her in the first place. Throughout the series, while Eustace was usually a self-centered jerk, Muriel was always patient and took his behavior in stride, most likely because she knew how horrible his family was (Horst notwithstanding, he seemed like he was very good at hiding his jerkish nature from others), and Eustace was consistently shown to get genuinely distressed if he thought Muriel was actually upset with him beyond mild irritation. Muriel was Eustaces rock, and even though he often took her for granted he never wanted to lose her.
Enter Courage.
Once Courage entered their household, things changed for Eustace. Suddenly he had to share Muriels affection with this random dog that seemed to be frightened at everything. In Courage, Eustace saw a reminder of his younger self, the self he hated, and so he projected his self-loathing out onto Courage. This, in conjunction with jealousy and fear of losing Muriels love, created an unfortunately abusive household for poor Courage. Perhaps the greatest tragedy of all is that on some level, Eustace's fears are justified, since Muriel does seem to treat Courage better than Eustace. Whether it's because she thinks Eustace is an adult and can take care of himself or she simply does think Courage deserves more, I can't say, but Eustace sees this as well, and shifts the blame to Courage.
Eustace hates Courage because he makes him look bad...to Muriel.
