In gen 1 it's clear that the cubone you get is a unique creature. It's wearing its mother's skull, not because all cubones do that but because this cubone's mother was killed and it decided to do that. There's a reason only 1 cubone exists in the gen 1 games and you can't catch them in the wild. Then they just threw out that idea and made all cubones always look like that.
Kind of like how they threw away the idea of pokemon being considered relatively new creatures to humans. In gen 1 the discovery of pokemon fossils and mew seemed like big discoveries in part because people didn't know pokemon had been around for that long, as if they were cryptid-type creatures before their population started booming. Clefairy is from the fricking moon, too. But all that went out the window almost immediately in the following games and pokemon were just considered that world's version of animals rather than anything special.

This is not true lmao You can catch both of them in the wild in the original games like all other monsters. The only uncatchable wild Pokémon in those games is the ghost Marowak in Pokémon Tower. The particular orphan Cubone and its ghost mother from the Lavender Town plotline are probably based on some Japanese yokai or vengeful ghost story.

Mr. Mime, Lickitung, Jynx, and Farfetch'd are all exclusive to in-game npc trades in gen 1, so the idea of a pokemon that can only be obtained from an NPC is not unfounded. Not to mention others you can't catch in the wild like starters or fossil mon.
