If you only count war stories as AUs, then it's 00, by a lot. Like, it's not even really in question. Otherwise it's G, and again, by a lot. There aren't any other AUs that even come close to those two in writing quality, thematic resonance, consistent high quality of MS designs, anything. They beat every other AU even in the categories that those other AUs are good at.

G Gundam. It was the first time they explored into mixing Super Mecha with their Real Mecha and it was just over the top awesome.
They made a mistake in making the One Year War only one year way back when they made Gundam. There’s only so much you can cram in between September and December without it feeling bloated, and that hit that bloat years ago

You get UC stuff all the time, mostly OVAs and films. AUs tend to be TV series, although you still get TV cuts of UC OVAs (Unicorn, The Origin).
Unicorn has almost been 10 years ago.
Meanwhile you also had The Narrative, The Origin, Hathaway's Flash, Thunderbolt, Twilight Axis.
Only one of these was actually good
