Thematically, it would make no sense for him to be in a robot. BUT, Lelouche in a robot destroying the ship he's on would be a good thematic punch. Charles' plans are falling apart, his troops are fleeing, and Lelouch is being hammy while flying above the chaos. Make Lelouch declare "Real life isn't a chess board, we are not mere peices, and I don't need to corner you to kill you." And then he blows him up.
I hate it, R2 already shoves Lelouch into more fights than he should be in considering he's a commander. He's a mediocre pilot and the Shinkiro was designed around that considering all it does it make a big shield so he doesn't die.

Char is the rival character, he's not the big bad behind Zeon, Amuro never fights him, if Charles or Prospera is supposed to be the big boss at the end then that should apply to Gihren too who by the way WAS going to actually go against Amuro at the end, at one point.
Scirocco wasn't the original head of the Titans, Jamitov literally was the main boss until he got betrayed aka hes literally in the same seat as Charles who gets replaced by Schneizel at the end., the reason why you're confused is simply because you don't understand what's being discussed.

Having Charles be a pilot would be pointless because Lelouch can barely pilot on his own. Even in Resurrection he goes back to letting C.C do most of the work.
You could say "oh, well he can be the final boss for Kallen or Suzaku" but neither of them have the history with Charles so it would just be to sell a new toy.
Prospera not piloting is odd but she probably knows she would job hard against either of the Gundams at this point. And again, Prospera just seems to want two things
1. Make a place for Eri to exist
2. Murder Delling
She doesn't need to pilot a robot to accomplish either.

I know he's not amazing, but he clearly has above average reflexes and before upgrading to the Gawain he demonstrated himself as a capable squad leader and repeatedly survived solo longer against Suzaku than anyone else.
Lelouch is a very good squad leader, but a very bad pilot. He has then honor of being probably the only protagonist in SRW history that is shot down during his own battle demo.

As people have analyzed in the past Lelouch is a skilled pilot at processing actions and pulling off some complicated tricks (like the time he used the riot shield to surf down the collapsing ground to safety blocking all the guys shooting at him from below on the way) but his reaction time is terrible and that means he's basically useless in the high speed melee combat that dominates the high level mecha battles.
That goes with how physically he's rather capable, he climbs down the highway and into Kallen's truck without trouble in the first episode and mines Tokyo Bay personally in a scuba suit, but has terrible stamina and can't actually keep up with the other characters so he can only do that kind of stuff in situations where there's no rush and nobody else around.

Amuro vs Char was a personal rivalry, but ultimately he never even got to meet the big bad behind Zeon in battle.
