Partly that, and partly the writers realizing they burned through their planned three years of story after season two, so they were kinda fricked either way.
If I'm not mistaken, that was because the entire series got borked due to the Aligned continuity shitting the bed and dying before it had any chance to begin. There was some book set after the two games that was chock full of retcons and plot holes, and Prime itself was full of things that made it impossible to connect to the expanded media. The fact that Prime still managed to be a fairly enjoyable show despite all the missteps and fumbles is amazing in and of itself.

It wouldn't have been too bad if they explored it a bit more in some capacity. Was it something like Venture Brothers where you have to be a Venture to understand HELPeR? And some others can try to grasp it by understanding the inflection of the beeps? I remember some people having a great solution in that he should have only just "got" what Bee was saying at first, then after nearly being 86'd by Megatron and infused with some energon, Raf would then be able to fully understand Bee because he was now slightly mutated or whatever by the energon blast.
Haven't seen many TFP fans so pretty surprised of seeing a fanfic of it and even more surprised of it being a romantic one, really fun tho, took me a while to recall the episode it plays on

Shipping will happen regardless of what the shows do, and Prime didn't really push any ship beyond Jack's crush on Sierra, and that got completely shelved in the final season. But as said, even without the show pushing anything, shippers came out of the woodwork to push pretty much every character with whoever they could. Now that's not to say there weren't any shows that didn't push a bunch of ships. Adventure Time and Regular Show are probably the most notorious CN shows that just seemed to go "hey looks, this season Finn/Mordecai gets YET ANOTHER girlfriend!"

Not in the show, no. They've hugged a few times if I'm remembering right, but that's the extent of it. No jealous look from either, banter full of sexual tension, or even teasings to ruffle feathers.
