Plankton ALWAYS wanted world domination & to destroy the Krusty Krab.
He was megalomaniacal, but in the show, he just wanted to have a restaurant more successful than Krabs's. The movie acts like he only planned on using that as a stepping stone to conquer the world, but if that were true, why didn't he ever try any world domination plans that didn't involve the Krabby Patty?
That's my biggest problem with the movie, which is really good as a whole. It doesn't explain Plankton's change in motivation and pretends it was there the whole time. At least they should've had a scene of him getting bored running a restaurant and getting hungry for more power.
That's kind of like asking why Lex Luthor intentionally wastes money on projects to kill Superman or why Joker intentionally targets Gotham knowing Batman will be there to stop him. Plankton could probably take over the world with his armies of robots or any other plan he could concoct, but he fixates on stealing Krab's secret to success specifically so that he can rub in the fact that Sheldon J. Plankton has definitively got one over Eugene Krabs. Taking over the world after that is essentially just him rubbing it in far harder, since he wouldn't have accomplished it without Krabs utterly failing to protect the secret formula, after all.
Plankton was always an evil genius but he lacked good planning (Plan Z).
Mojo is seen as a threat because the PPGs are new to this world (fear of the unknown), once they gain confidence, or as they say in the movie, discover what they are really capable of, the villains start to become less intimidating.
Drakken almost winning in the movie was really satisfying. Despite being the arch nemesis, he’s usually played off as not very competent.
The movie lets him really shine and be a bit more intimidating than usual. His plan was pretty solid as far as convoluted evil genius plans go.
The final episode was so satisfying. Great to see that Jack won the villain bowl in the future.
A few other good ones. >Skeletor getting the last laugh on Hordak in Secret of the Sword, then one-shots Horde Prime’s main warship in the Christmas movie after being treated like a servant to Prime >Zedd and Rita, after being humiliated for a whole season in Zeo, make the two most powerful monsters in the show then blow up the Royal House of Gadgetry >Smytus coming off as less goofy and more ruthless in the Teenage Robot movie, successfully becoming a planet level threat
