I've been scratching my head about that too, but I think they wanted to see Paul survive a trial by fire and become the messiah of Arrakis to prove he's the One. Either that or Mohiam used reverse psychology to have Vlad make sure to kill them now since she told them not to. Or Denis fricked that one up.

Shaddam is losing the throne no matter what, Mohiam said that herself, but the Great Houses aren't just going to accept a random Atreides showing up and demanding the throne for himself on threat of nuking the spice fields.

But why? It's not like he's some random schmuck either. Didn't the Emperor obliterated the House Atreides exactly because they've been becoming more and more popular with the Houses? And the Emperor himself is weak and his House is on the way out already.
Because putting aside the fact that no Great House ever wants another House to become more powerful than them, let alone take the seat of the Emperor, Paul is emerging from the desert as a religious leader at the head of an army of millions of Fremen fanatics that just eliminated the Sardaukar, and threatened to nuke the spice in the process. He's a huge threat and the other Great Houses have had an implicit understanding with the Corrino emperors for 10,000 years. They have no idea what this incredibly powerful leader of a fanatical army will do.

Well, the situation is constructed in such a way that requires them to be moronic for the story to continue. Paul has united and claimed Arrakis, and with it - the spice. They can't win, not without destroying the spice completely in the process. Would they resort to that? Who knows, people are people.
Paul isn't going to destroy the spice and the Great Houses know he won't, the nuke threat was a bluff, as Feyd pointed out. Blowing up the spice prevents space travel.
That's not the point though. They can't win against the united Fremen on their home turf, no matter what pretty much, safe for nuking the planet. So it's a stalemate. They need spice, but they aren't going to get it at that point. And space travel isn't impossible without spice, just much more dangerous.
Well, yes, Paul has a major advantage by controlling the planet where spice is found. That's really just another reason the Great Houses have to fear him and work against him. An emperor with a fanatical army and control of spice basically has total control.
They might accept Paul and his ascension by force if he makes them, but it leads to even more unrest and strife. The harsher and harsher conditions you force on the great houses the more it will rankle them in the long run and more likely they are to undermine your rule and use subterfuge and scheming to try and get back at you. If he takes Shaddam's daughter as a bride it gives him some legitimacy and helps assure the other great houses that Paul and the new regime are still trying to work within the confinements of the old system somewhat instead of tossing all the rules out the window and just doing what they please because they can.
I can see your points. The other great houses were probably hoping to show up, overwhelm the Emperor themselves, and then make him submit to their terms, Magna Carta - style. Arriving just in time to see someone else take all the power and glory for themselves was not the outcome they wanted.

Well, it's not just that, he's also making a point to Paul that he's doing exactly what the emperor did to gain power. Like Paul said "we'll be Harkonnens to survive." So Paul is proving the emperor's point correct.
At the end, Paul is supposed to be a synthesis of the Atreides, Harkonnen, and Corino doctrines of control.

There's not much of a communication between planets, aside for super expensive highliner travels so not much to learn about tyrannical rule in another system. Other houses are not saint either and even Atridies consider barons methods as valid alternative for their populism. This is a degenerated Universe with small populations of impoverished serfs and disconnected aristocracy.
