Misato is not seriously interested in him, she just has a fricked up relationship with men and doesn't know how to connect with him so she uses her body but in actuality she says herself she wants to be motherly to him but she doesn't know how. Rei has no romantic interest in him at all, they have a bond because they are technically related and he reminds her somewhat of Gendou. I always saw them more as sibling like because of the whole name thing.
It's Asuka and Kaworu who have romantic interest in him. Asuka both likes and hates him but really I think they're just teenagers in close proximity who are hormonal and attracted to each other. They don't really get along at all and are very toxic together because they're so opposite to one another. Kaworu is up in the air, firstly being that he's an angel and not human but secondly that the way he talks is purposefully ambiguous in the Japanese script. He speaks very holy but it can be mistaken for him saying things that sound like he's interested in Shinji (the bath scene comes to mind where Shinji almost jumps out of his skin over something he thinks he hears him say). Whether or not he romantically likes Shinji is up to interpretation, I think it's silly to say there are no gay undertones but he is the type of character who's also supposed to poke at puberty and sexual curiosity in Shinji, much like the other characters listed and that is largely his purpose as far as romantic interest goes.
I didn't see the rebuilds but it seems Mari gets paired up solely for meta reasons since she's based on Anno's wife and the message at the end from what I hear is basically, grow up and leave Eva behind (Mari is the only character not from the original, she has no baggage so that's why she leads him away from the train station while all the others are on the other side).
Overall I find it difficult to ship any of the characters in this series, it doesn't seem like you're supposed to really ship any of them together.
