They get defeated by the npcs they took over chaining them to pointless monotony. The movie gives some candid glimpses into what the replaced people do once there's no one left to replace, they just mull around mindlessly mimicking their originals old routines. The implication is both species eventually go extinct because the aliens don't know how to do anything but spread and humans aren't ideal hosts.
That's an interesting take. I thought they keep all the host's memories but are only devoid of emotions.
