Supergirl was literally trapped in some Russian basement in years and never saw enough sunlight to power herself up. It was incredible that she was even able to fight like that when she was released. Meanwhile, Caville's Superman was able to soak up the suns power for years and training himself up to the point of fighting Zod.

Literally because of author fiat. Her losing the battle is a fixed point in time that is not allowed to be avoided by any amount of foreknowledge or additional firepower or anything else, the only choice is to abandon her timeline entirely because its not allowed to be saved.

Did you not watch Man of Steel? It was a major plot point that Clark took years to be used to Earth's atmosphere while throughout the film Zod's group was encumbered by the atmosphere and learning their abilities. And on top of that, they were learning fast because Krypton was a society that embraced eugenics and Zod and his group were bred to be perfect soldiers. In the climax, Zod is showing that he's beginning to get a handle on his powers and is willing to massacre even as he's mastering his abilities. Clars kills him after realizing that if Zod reaches his peak, he wouldn't be able to stop him.
Kara was captured for who knows how long, and then only allowed out in the sun AFTER Zod threatened the world. She's had even less time than Zod to learn anything and is likely not bred for war.
