-Brainiac was linked to both Lex's mind and body so the separation meant he couldn't project into one or the other.
-Brainiac was linked to Lex's mind, so while in Flash's body -like most episodes in s3- we just don't see Brainiac's ghost.
-Brainiac was linked to Lex's body. -Thus he knew it'd be a bad idea to appear to The Flash.
-SOMETHING about the experiment/torture/psychic probing isolated the Brainiac in Lex's mind prior to the switchand that isn't disabled until later.

Yes, I just mean that it wasn't in his brain/consciousness/soul/etc. It felt like a very elaborate ruse to get him out into space and to build a machine capable of rebuilding Brainiac/resurrecting Darkseid. More likely the latter.

If Brainiac wasn't involved, even as a mouthpiece, it's remarkable Darkseid knew to exploit that, since Divided We Fall happened a year after he died. Also I'd think Darkseid would have better luck reaching out to the nearby planet of his devoted worshipers, rather than the third smartest guy on Earth with a loose control over 6 useful supervillains and 44 loose cannons.

Some JLU episode had a line about Luthor having a photographic memory. If Luthor put more effort and resources into it, he probably could find Flash's civilian identity by using the memory of the face he saw in the mirror. But he had different priorities. He had a hateboner for Superman rather than Flash. Plus he was focusing on getting Brainiac back at the time. He wasn't motivated enough to mess with Flash.
Although with DCAU specifically, it can be argued that this version of Luthor could've easily developed a deeper loathing for Flash. Flash just happened to be the guy who single-handedly separated Luthor from Brainiac. He was also the guy whose superpowers Luthor got to experience and lose during the bodyswap incident. That's two major personal incidents between these two.
