Those things are overblown and timelines don't add up for sure. But it is absolutely true that both Lynch and Frost took a break from the show after they were forced to reveal the killer. Frost didn't write any episodes between Episodes 9 and 17, comparatively he wrote 4 of the first 9 episodes in season 2, and 5 of the 8 in season 1.

They didn't. They were still producing, and fully on board with everything. The thing is that the killer reveal left them with no open plotlines, so the writers had to wing it for all the characters (giving them new plotlines, largely divorced from the Laura story) while Lynch and Frost concentrated on how to best steer it towards the season finale with a new overarching goal. The Windom Earl stuff is what they came up with, and from the moment he's introduced, it's basically all about tying up the characters' sub-plots and refocussing on the main conflict once again.
While episodes 10 to 16 were written and filmed, they had to get ahead with the planning and cast the new actors (and Lynch was particularly hands-on when it comes to picking actors for Twin Peaks, down to minor roles).

The middle section of S2 is only bad when compared with the rest of the show/movie. It's actually quite watchable and contains stuff that will become important later on. Only a few scenes are literally unbearable to watch (I'm looking at you James).

I think David Lynch was filming a movie while those episodes were being shot but he came back for the last episode.
He left the show after they made him reveal the killer then came back for the finale, which might be the most kino episode in the entire show.
