Sending house atredies to dune was a trap. He couldn't just "order" the duke to give up his lands and armies, or else the duke and the other houses would rebel. By "gifting" him dune it was seemingly a massive boon which the duke couldn't politely decline without seeming rebellious.

I'd need to refresh my lore memory, but I believe the real concern is using energy weapons against the shields had bad results for the person firing the weapon.. not some order of magnitude nuclear explosion.
Shielded ships were used in the war against the machines and it was one of the most important things that led to victory.
I believe that is also true but I think the first book does say something along the lines of what OP posted. A sensible explanation for why the Harkonnen don't do what homosexual OP says is that by doing so they would destroy all spice mining equipment, a lot of spice, and destroy the base from which spice is mined, resulting in at least the temporary destruction of all spice production in the known universe. And with the site irradiated, you'll have to find a whole new place to set up shop. And you can't use automated drones either, because of the Butlerian jihad

And any nuclear use against people solicits a MAD response from all the other house's atomics, because of prior experience with it (salsa Secundus being a nuked shithole). I've read the wiki and I still don't get how or why the shields are supposed to work and why swords or blow darts work but not a gun. Wouldn't a bullet react in the same way the dart did and eventually get through?

The lasgun-shield reaction can either be a nuke or a firecracker or anywhere in between. You're rolling an unpredictable dice to maybe possibly get the same effect that a nuke does predictably; the rest of the galaxy descends on you and nukes your bloodline and planets into paste.
It's also random who blows up. So you might end up with nothing happening on the target, your assassin dying and the whole Landsraad asking questions and revving up some atomics.
