Ah, well the biggest hurdle you'll find is time and budget. You seem to want more effort into the story and narrative so the guy is more fleshed out, but when you're an animator like derpixon you can't really dedicate that much time to that sort of thing if you want a more steady output of videos. Even the story in this latest one is extremely simple, they find monsters, they frick the monsters, and that's pretty much it. A comic can do a whole lot more storywise because you aren't having to animate everything, just draw the panels. And dialogue is easy because everything can be put into speech bubbles instead of lip syncing.
Of course it isn't like Derpixon is uncapable of more narrative focused stuff, it just is gonna be a rarer thing that takes more time. The Fandletales 2 video is essentially that, a lot of it is dedicated to the actual story where the male character is actually a character instead of a faceless guy.

I really don’t think you need a lot to establish a better scenario than walk into room, be ambushed by dick. One of the rare examples, take that one animation of Dipper in Mabel’s body going on a date that Mabel doesn’t want to mess up (while Mabel’s spirit watches). Much more original premise with a stronger hook and the length is shorter than this. It’s his time and effort so I can’t tell him what to do, but this content is so rare and special to begin with it makes me sad how much of it makes the same concessions.

Fred and Velma don't bring much to show besides the former coming with up plans to trap the culprits and the latter putting the clues together to help solve the mystery. Up until the end of the episodes, much of the focus is on Shaggy and Scooby who are the biggest cowards of the group and provide more entertainment when it comes to interacting with the monsters, and Daphne is just there because she's the designated eye candy of the group and the occasional damsel in distress, because every show at the time needed one to help drive the heroes forward.
