Shared universes are fun when they're just "these characters exist in the same world, so sometimes they can team up or fight".
The X-Men books have been abusing the concept of a shared universe for years with their writers in the way they use other Marvel heroes. It's been going on for so long that OP is right that some kind of permanent division is probably the only way to put a stop to it.
The fact that this looks like some wacky sci-fi spread with aliens and furries and geen people really just illustrates how fricking stupid the whole mutant x-gene thing has gotten.
The concept of mutants would honestly had been significantly better if they all had the same power but their degree of proficiency, specialization, innate power level differs. Sort of like the Eternals in Marvel of Espers in Mob Psycho 100 for example. All of them have the same ability but have different specializations and power levels.
You're looking for Harbinger. Basically everything you described, plus a more streamlined setting and conflict (i.e most powerful "mutant" trains and leads an army of teen "mutants" to take over the world, teen mutant protag and his friends oppose and rebel them)

Is it a controversial take hat Morrison's run was the death knell of the X-Men? Thats when all the extreme violence and extinction and mora compromise shit started that we're still living with. I'm quite grateful that X-Men Evolution had only one non mutant superhero (Captain America).
Of all the other Marvel heroes, Captain America usually gets treated the worst in X-Men stories.
