Milhouse is a dork. He can like dorky things like comics, videogames, and bi-mon-sci-fi-con. Database is a nerd, from before the time nerd was just a suffix meaning "I like the noun before this". He's into most of that plus computer programing, astronomy, and math.
You're pretty much right. There are vanishingly few reasons to bring another nerd character into a larger story that isn't part of a mental pissing contest. It would be way too nuanced to hammer out a specific niche of nerd expertise that would routinely come up. And at most there may be teams that form that need a smart voice in the group. But three or more teams is probably pushing what an episode can do in any reasonable time and as you've pointed out Martin and Lisa are up first.
He'd need to have something other than "Is a nerd" on his rap sheet. Like... fuck I don't know idolizing Homer because he keeps track of all the shit that happened in the show and Homer is one of only three people he knows of that is a Rockstar, an Astronaut, an Operatic virtuoso, a Pro boxer with a 44-1 record, and a secret agent that helped take down the head of the local mafia. But that would probably get annoying by instance #3.
