So were the other 4 GAT Gundams, I wouldn't expect MP grunt units to need their OS to be adjusted, stuff like that would've been figured out way sooner.

According to side material by one of the series' writers, mobile suits in the CE are operated through mind-machine interfaces, despite the lack of any visible interface like the Unicorn's MRI-like pilot chair. Why else do you think the "N" in "G.U.N.D.A.M." stands for "neurolink"? Apparently, there's a whole wetware brain stuffed in there, cooled with Ringer's Fluid.
The reason why Naturals can't pilot MS and need a customized operating system is that the complexity of the system makes it impossible for the processing power of the normal human brain to handle the enormous amount of pilot work involved. In order to be able to pilot an MS, the system's ion pumps (ie. neurotransmitters) must be adjusted to match the neural connection speed of Naturals.
My guess is that the physical controls handle the weapons, while the mind-machine interface is for moving the body around.
The neural link probably handles the subtle unconscious aspects of the machine's movement that would normally be handled by macros or AI(like how to balance while walking) while the controls allow the pilot to focus on executing conscious actions.
I remember in Macross Plus they made it a point to show that total BMI control is hard to master because the pilot would need immense focus to drown out all distracting thoughts.
Seems like CE's solution is instead to do a mixture by having the Neural link part of controlling the machine supported by manual controls.
That way your pilots don't all have to be trained to have the discipline of a monk.
