That's bullshit imo. First of all there's no motive. Killing her would make Henry more likely to testify against Jimmy/Paulie. Karen knew little to nothing about the business and couldn't do anything to hurt Jimmy.
If he did have harmful intent, then kidnapping her would make more sense. She could be used as a bargaining chip to discourage Henry to go to the cops. But even that seems like a needlessly risky move.
I think he just wanted to give her money and dresses to calm her down. The best course of action is to keep her happy and gullible, and hope she remains unwilling to join the witness protection program long enough for them to kill Henry who's obviously the number one target here.
The point of the scene was to show that she realized that Henry could be right, that their best friends can become their murderers. She lost faith in her friends and in her life and they could finally go to the cops.

Only reason Billy was killed was he had been gone a long time and all his connections weren't set up any more. A normal made man essentially runs the whole area and can mess with anyone and no one can mess with them. And something like just randomly getting whacked by Tommy would be way less likely if it were anyone not Billy. If Tommy had actually been made, then he and Jimmy were going to start expanding and taking over other people's territory plus demanding tribute and respect offerings. Jimmy couldn't be made, but felt like Tommy was a good enough friend that if Tommy were made then Jimmy would get much of the benefits
