Lucas didn't give a frick about the colors at first. Blue was for jedi, and red was for sith. He added green because the blue looked like shit in the Sarlac scene in jedi. Everything else is secondary cannon.

Qui-Gon was one of the last Jedi with a true understanding of the Force. He listened to his Force-adept instincts, nor was he bogged down in arbitrary rules most Jedi are taught to adhere to. He was flexible not rigid, that rigidity ended up breaking the Order. Obi-Wan was proficient sure but he was a good boy to a fault, and his training failed Anakin, as his own training was cut short by Maul. Once Luke made his decision in the ROTJ duel, it cemented that this was the return of the strongest Jedi. That's the reason why Lucas gave Qui-Gon a green blade.
Not to mention, Luke won by ignoring both Yoda and Obi-Wan's demand that he destroy Vader. One can easily imagine Qui-Gon disobeying and making the right decision
It's ironic that Obi Wan claims the Sith deal in absolutes, because the Jedi were the real absolutists. They thought in terms of black and white and "refused" to even entertain certain things or appreciate nuance when necessary. Qui Gon was more of a grey and would have been able to pick out Anakin's psychology and issues and help guide him through it. The Jedi on the other hand were cold and unempathetic to his situation and they paid the price with their dogma.
