Realistically, it's just better to kill them immediately if you're trying to avoid having your evil plan foiled. Trying to rape them is taking unnecessary risks as superheroes are known for turning things around if you give them a chance.

In-universe there could be a number of reasons: the villains are not *that* specific sort of bad guy, they could be mad scientists or visionaries or what have you. Or they may never get the chance because of the female superhero's specific powers. Or they're smart enough to fear reprisal from her super friends.
Out of universe, from a writing perspective, it's because if you have a main character raped, you now have a rape story that audiences will want addressed. It has a way of consuming all discussion surrounding your story, with only a few notable exceptions. People, writers included, can be pretty queasy around the topic of sexual assault.
