One of core parts of the show was that Monk placed his dead wife on an unrealistic pedestal as the perfect human and obsessed over it, even more as a person with OCD. Notice how every episode that showed Monk interacting with Trudy in anyway had her shown in an angelic light, hell, he even kept her pillow and/or sheets and smelt it to cope in an episode. Obsessing over the past prevents someone from fully healing from the grief and pain of a loved one and looking forward. Showing undeniable proof that she wasn't the perfect person forced Monk to go over that final step of coming to terms with her death and finally solve her murder.
As for how they did it, how else do you show she's not a perfect person without her looking like an abusive spouse or a criminal?
Well all of America took it like he really really really loved his wife and it was nice to see because that's how it should be and women need to stop being shit and maybe they'll get that kind of dedication, attention, and love.
Why do shows do this? I was watching Mad About You and kind of liked it until the episode where the wife reveals that she fricked a stranger right after they got engaged just for one last night of freedom and apparently the husband was the butthole for bringing it up and had to apologize.

you cant be flanderized from day one. That's just a poorly written 1 dimensional character. Flanderization requires a character to be fleshed out to begin with.
I'd say Stottlemeyer had some growth, comparing the first few seasons to the rest of the series has him more open to Monk's help and ideas later on while the first few seasons he basically told monk off for being OCD
