It's probably because the show was using Hans Moleman in a lot of gags at the time and people thought it'd be funny if he somehow was the one that shot Mr. Burns of all people

Everyone I watched it with guessed Maggie not because of the clues (we didn't pay attention to any of them) but just because she's the least likely suspect and a comedy show would likely go for the funniest shooter and the only shooter whose life would be completely unaffected by it.

My all time favourite Simpsons gag is Lisa in part one mentioning that "the town's sundial will be useless" with the sun blocker in place and then in part 2 using the town's sundial in her schizo theory and being wrong.
Smithers mentions the sundial being useless you baboon.
