I've been reading the Archie Sonic comic for some time now. I'm currently at issue #52. Can someone explain what exactly happened to Knothole Village in issue #50? It said that it "exists 3 hours in the future." What does that mean?

Also, should I read the Knuckles The Echidna comic? It's written by Ken Penders, and I've been following this sonic Archie guide image that some anon gave me the other thread. Is it a branching story of Sonic's main storyline, or is it completely different and doesn't have Sonic in it?
Also I'm currently on issue #4 on knuckles the echidna, is it good? It's not very enjoyable right now, maybe it's because some anons been saying bad thing about Penders. will it get interesting eventually?
No, it will never get any better. But you have to power through, it's part of the Archie Sonic experience. The catharsis when it all gets swept away is amazing.
I think the robin hood arc is the peak.
Knothole was moved 3 hours into the future so it wasn't destroyed.
The Knuckles comic has a solid start and only gets really bad later on but by that point you might as well finish the series.

I can remember at least one plot element that was introduced in Knuckles and later showed up in StH in a fairly major role (it was the non-robotic Fiona Fox; Sonic showed up in that story too). If the comic had that, it's totally possible there was more stuff that later became relevant in StH as well.
However, I haven't read all of Archie's Sonic. I skipped big chunks of the early stuff. So unfortunately I can't answer most of your other questions.

I think I can kinda see it very early in the Knuckles comics, it's just that the way he design his OCs is very different, like they're all heavily clothed and have human body proportion as opposed to main Sonic characters
Now that I think about it, I think IDW kinda did the same thing with their OCs, like tangle, whisper or the goat girl character, will sonic characters eventually wear shirts and pants all the time now
Current mandates are that males have to be nude with only gloves and shoes, while females have to wear clothing on their torsos. And nobody can have hats lest Penders attempt to sue or something.
