Technically The Clone Wars was canon because of George Lucas' involvement and he was using the show to set the seeds for future projects like Underworld or his sequel trilogy with Saw Gerrera and Darth Maul's resurrection respectively.

ROTS takes place immediately following the vents of Clone Wars 2D and directly refers to them in the title crawl. TCW came out years after the last George Lucas movie so of course the movies wouldn't refer to it.

Clone Wars 2D depicts the Battle of Coruscant, what led to Palpatine getting kidnapped, Anakin and Obi-Wan getting tasked to rescue him at the end of the series.
