Most gems are either crystal rock or some organic substance. Not too much metal in a lot of what are gemstones.
Furthermore it's not really what they're talking about; outside of Bismuth there's no Gold, Tin, Platinum, Iron, Lead or Mercury character.

How does the Metal Empire work? I don't remember any discussions about it before.
I always thought of it like the Star League where there are multiple factions with their own territories and they are held together in an alliance.

Not very often, since Authority's is not as rigid as one might think.
In fact, it would not be incorrect to say that it's actually lenient to a fault.
The Chrome and Lead homeworlds would probably not be considered lost if it were to exercise a bit more oversight in the past.
I forgot that the MM is the opposite of Homeworld's strict society. Where every group can have their own actions and make their own decisions.

My take is that, despite the fractured nature of their empire, they still posses enough social cohesion to not escalate things to such extent.
They're not the ultrahomogenous Gems, but they still posses enough reason to recognise how counterproductive infighting on such scale would be.
IIRC there's a main governing body in the form of Titanium Authority with a lot of smaller autonomous tribes (Bronze warriors, Chromes and so on)
From what I remember from the old threads, the Metal Empire is a collection of different territories, fiefdoms, and collectives all broadly under the banner of the Titanium White who rules as a first-among-equals alongside Plutonum Green, Carbon Black, and Gold who represent some of the largest factions. There was also some discussion about each of those major figures being in charge of different segments of the Metal Empire's economy

There's no reason to assume they can just do something that when they can't even fuse without killing themselves.
I don't know, I dislike the idea of Stella being a mix of Metal and Gem abilities. Transmutation was agreed upon to be a Gold thing in general. GL and RQ meeting is an interesting idea though.

He'd still need to shift into the set of working organs that Stella's organism wouldn't reject.
Also, it's not like that would mean she's quater-gem-quater-metal, Gem abilities are simply what made the process possible in the first place.

On the contrary, given Plutonium Green's all consuming hatred of Gems, Gem-Metal hybridization might be the one line he isn't willing to cross unless he planned to use it as a fate worse than death on someone he hates just as much as the Gems.
As for Gems as tools,
that's a completely different story. One headcanon I've had for a long time is that Plutonium fancies himself to be something of a israeliteeler, making a hobby of taking gems (both living and inanimate) and cutting and polishing them down for use in trinkets. Of course, there's the implication that this is part of his torture porn fetish but there's a practical element as he's discovered (through much experimentation) how to isolate the part of the gem that produces their weapons and keeps a set of israeliteelry for use as a trophy case/armory.

This feels a bit out of character for him. As part of the contrast to the Gems, the Metal Men all have relatively simple, emotionally driven motivations

While Plutonium Green is a scientist, he doesn't seem like the type to go full God I Am mode unless he's somehow trying to bring his lover back from the dead, which is something he's presumably tried before given the knowledge and resources at his disposal.
That said, I'm not excluding the possibility that one how his subordinates may feel like their leader, for all his power and brilliance, is too limited and attempt to unravel the secrets of the Gem/Metal connection.
And if he succeeded it may mean accidentally waking up the Shadows and giving them a foothold.

i remember a story-concept a long while back of a mercenary duo hired by GOLD. they are made up of an iron marksman and a peridot spotter that can help correct the iron's shots when needed. it would be nice to see more of those two or other gems teaming up with metals.

It's been established that the Metal Empire and the Gem Empire have been at war with each other pretty much since their inceptions. The intensity of that conflict has waxed and waned overtime, going from periods of total war to border skirmishes, largely dependent on who is in power at the time.
If the Metal Men are responsible for the crack on Homeworld it was made in one of their earliest conflicts before the cold war status quo really crystalized, possibly during the reign of Adamantium.
Personally, however, I always interpreted the big crack on Homeworld as something self-inflected. An experiment gone wrong or the byproduct of over extraction of the world's resources caused it to destabilize and nearly split apart until the Diamonds slapped a band-aid over it. It's a metaphor for the Gem Empire as a whole, their reckless greed and arrogance is eating away at their foundations but their leadership is too damn proud to stop it let alone reverse the damage so instead they do the barest minimum to prop up the system and carry on.

GOLD is an incredibly arrogant antagonist who is pretty much antagonistic with everyone due to his narcissistic tendencies
this might just be my uninformed point of view since I haven't read up too much on the lore, but I kind of wanted him to have a not so secret soft spot for Stella and wanted to groom her to being his successor somehow, then he watched star wars one time, he started thinking she would be luke to his darth vader , and shenanigans follows
Well, he'd certainly not start off liking her right off the bat, since him being the only Gold around is no accident, but as the story progresses and Stella proves to be capable/entertaining to him I can see it happening.
GOLD would probably be too proud to think he will need a successor. i only see him acting like he wants Stella to be on his side. then when she has her guard down, he will strike her down, finally killing the last gold that he has not killed yet. he could even make a spectacle of it.

Add the attachment that Carol already developed at this point into the mix and drama is pretty much guranteed.
