Unless you understand Hegel it is difficult to figure out what the directors were actually going for here. The architect turns the entire premise of the movies thus far upside down. Neo is no longer le cool savior of humanity, rather he is just another tool. Also the reveal that they have actually done this several times before is a big mindfrick as well.

To be fair, you have to have a very high IQ to understand The Matrix Reloaded. The philosophy is extremely subtle, and without a solid grasp of Gnostic mysticism most of the vocabulary will go over a typical viewer's head. Its a lot less magical than 99% of people understand. They are LITERALLY changing the result by measuring because otherwise they cant measure, the particles arent behaving differently on their own, they behave differently as a result of the action of measuring.
